Well in a few of the Pokemon mangas Groudon just shoots a ball of light into the sky which acts as a mini sun that causes intense heat.
I'm assuming something like that is how it works for all Pokemon that can do shit like that.

But the light of the moon is just reflected light from the sun. So the moon intensifies, that or the Pokemon itself has an aura that acts like the Sun is out.

Literally that.
(Though Groudon's caused rivers to evaporate in a very short time, caused the coast of Hoenn to get so hot that large waves turned to steam the moment it hit land, it was like the middle of the day even though ti was night etc) Kyogre's drizzle caused city's to be submerged in water a few stories high and tsunamis.
