Gen 2 Agility/Baton pass were both super neat.
I also liked Quick Attack, Aeroblast and Sacred Fire in gen 2, Close Combat in gen IV was also neat.

Waterfall looks cool in gen VI.

All of the beam animations in Gen II were amazing. It also had the shaking screen effect which was unfortunately lost since Gen III.

It's funny how despite the superior graphics quality Gen III's animations were vastly inferior to Gen II's. They solved that with Gen IV though.

Can't really pick an absolute favourite right now, but off the top of my head I can say that Gen 6's Brave Bird was badass.

Also, Blaze Kick when Blaziken uses it. It's incredibly satisfying to watch. Shame I replaced it with Flare Blitz when I started using him in the Battle Maison.
