For all five previous Generations I'd just leave things where I caught them, excluding Legendary/EV trained Pokémon which I moved to the last few boxes. (Except in Red and Blue, where everything was left where it was - that PC system was a nightmare.)

X has been the first game where I organized based on Type, but I still kept the Legendary/EV trained boxes at the end. Makes it really easy to sort through things when scouring the GTS and Wonder Trading.

By Pokedex number.

Then I use the spare boxes for things with multiple forms, Unown, Wormadam, Floette and the like, or copies of Pokemon that I already have but that the game keeps throwing at me, particularly legendaries..

I organize them by number, with Hoopa bring in the first extra box along with the other forms of Pokémon. I have one box for breeding leftovers, one box for breeding parents, dittos, and shiny Pokémon altogether, a doubles, and a singles box. My story team is in my singles box.

When I do organize I usually do it when breeding, depending on its IVs. I put the decents in one box, above averages in another, and so on. Then I put the ones I will EV train in their own separate box and either give the ones I don't to friends or put them on GTS. You wouldn't believe how fast a level one houndour you put up is traded when you don't ask for a legendary.

I organize them by PC box wallpaper. Grass and bugs in the box with the forest wallpaper, ghosts and zubats in the cave wallpaper box, etc. etc.

Okay, I dont know how this will sound but I spent like 4 hours sorting my boxes last night.
If possible Ill do by number. right now bulbasaur does occupy my first spot.
Then after the general caught population I have them sorted by Breedstock, Dittos with marked and Maxed IV's and then The pokemon I have special bonds with, like the pokemon I ran through the game with or my first caught pokemon. stuff like that.
after that I have all my fully trained pokemon/ frequently used Pokemon such as HM slaves and Egg warmers.
