More stats. Every Pokemon should have an individual stat that makes him more or less resistant to certain move types, depending on where he was caught/born, what pokeball he's in, what places he's visited, if he has beat any gym leaders, etc...

Those stats would not all be able to be maxed out. So if you have a Pokemon that takes 10% less damage from Ice moves (because he spent most of its time training in ice caves), it will automatically take more from some other types.

Player created gyms that can be created in a way secret bases were in gen3. Bases are filled with trainers who use clones of various pokemon you own. You can battle other players gyms online for various item rewards and badges that give temporary buffs that work in the main game like O powers do.

breeding specific pokemon together results in a new pokemon with atributes of both

Pyroar + new ice/normal tiger = Fire/Ice Liger
Luxray + Liepard = Electric/Dark Leopon
Rapidash + Zebstrika = Electric/Fire Zorse or zebroid
you could even do things like centaur, Minotaur, chimera, manticore, gryphon and Pegasus with this

multiple abilities

one is an ability the pokemon has because of its species

the other is like a move slot you can choose one of the abilities its learned
each pokemon can only get specific ones and most of the time will not be able to use "natural abilities" for this one

abilities are learned by

Males can pass down species with a held item OR all male/female only species get alternate formes for their gender counterpart, and all genderless non-legendary Pokemon now get genders and are assigned to appropriate egg groups.

Mega Evolutions no longer overwrite the old ability; instead, they keep the old ability while gaining an additional "Mega ability" slot. Mega evolutions with the same ability as their base form get new abilities. Tracing a Mega Evolution will only copy the ability in the same slot as Trace.
Mega Scizor now has Tough Claws.
Mega Tyranitar now has Sheer Force.
Mega Blaziken now has Moxie.
Mega Medicham now has either Iron Fist, or a new ability called Multifists that makes all Punch moves hit 3-5 times at 40% power if making up new abilities is permitted.
Mega Abomasnow now has either Ice Body or a new ability called Arctic Drive that gives priority to all Ice-type moves as long as the weather is Hail.
(If possible, Aerodactyl also gains the moves Head Smash and Brave Bird.)

HMs are eliminated entirely, and instead overworld tasks are performed by eligible Pokemon in your party (big Pokemon like Tyranitar/Machamp can use strength, water types can surf/waterfall/dive, Pokemon with wings can fly, Pokemon with claws can use Cut etc)

breeding can be done on the farm once you get a breeder NPC to help you

Grow vegetables that give
