Of course Pokemon have genitals, they're required to breed. Sure Pokemon have a lot of weird things going on and there are exceptions, but they still keep to the basics like needing to eat, drink water and rest. Eggs can't just appear out of nowhere while coincidentally having traits passed down by both parents.
Of course since they eat and drink, they very clearly need to expel that from their body. Apart from genitals, how are they going to do that? Genitals don't exist just for reproductive purposes, I hope you know. Of course non-biological Pokemon such as Roggenrola are presumably an exception to that rule.
The only reason we can't see Pokemon genitals, nor see them breed or defecate is because this is supposed to be a children's game. Imagine how much backlash Gamefreak and Nintendo would get for showing even one glimpse of a penis. It's almost as if you're some Christian 12 year old that was told that naughty parts are the devil's tools.
