If two Pokemon are the same species, they like each other more. This is true for every species, there are no exceptions.
If two Pokemon have different Original Trainers (OTs) they like each other more as well.
So if you have two Pokemon of different species that you caught in the same game, they won't like each other very much.
If you fulfill one of the two criteria, they will get along.
If you fulfill both criteria (i.e. a male and a female of the same species, but caught in different games) then they will get along very well.
