Would it hurt my Mega Mama if it doesn't have perfect SPdef IVs? According to the judge all of it's stats are outstanding, so I guess even it's SPdef IVs are far from being at 0.

Check it with the Battle Institute, if it's a 30 then keep it. 30 is effectively the same as 31 at Lv50.
