And then make it like the labs in the anime. If you recall, Prof. Oak kept the pokemon stored in their balls until it was time to release them for food/exercise/etc. Just make it like that, what time of day you visit the lab determines which of your pokemon are out in the lab's grounds. And realistic stuff too, the pokemon wouldn't be out at 3:00 AM because the professor would be sleeping. The latest maybe be like 9:00 PM or something for the nocturnal pokes.
Seriously, if Gamefreak would actually TRY, they could make some really cool games. Pokemon just has so much potential.
