It's kinda like how no one would give a shit about Gardevoir if it wasn't incredibly feminine looking. Take its typing, stats, abilities and moves and apply them to some generic monster-looking thing and it would probably languish in RU/NU with no one using it except for specific builds.

If at any point you get a female Froakie with most of the IVs you need (4/5), pull the Ditto out and replace it with that Froakie. Then you replace the father if you get another Froakie with 4/5, so long as it still covers the IVs you need to combine to get the 5 IV Froakie.
If you don't have a Ditto with Sp.Def and Speed, you'll need to breed the pair you have right now until you get a female Froakie that has all three stats, and then go into a Friend Safari you have with another pokemon in Froakie's egg group and catch them until you find some with the remaining IVs you need.
The reason you need to do this, if you don't know, is because the female decides what species the egg will be, unless the female is a Ditto.

1. Get a three iv with spa hp def
2 grab another dittoof mine to get that spd along with the other three ivs
3 grab a synchronizer and pick up a Hasty ditto with the speed stat

Also remember to make sure the newborn pokemon has Protean. There's a chance it will be born without Protean, and if that happens, it's no good to you. The only time this isn't the case is if the female has the correct ability and the male does not, because only the female can pass on the ability (again, unless the female is Ditto).
For future reference, it's better to breed the nature into the pokemon early on in the breeding process.
