Mega evolved pokemon are just alternave formes.

It's simple. We modify the forme byte of a pokemon who can mega evolve and try to transfer it.

Maybe GF is so full of shit they forgot to check formes.

Don't they just use the same models as the battle ones?

If so, that would mean that it should be possible to use them in Amie, but probably with a lot of animation errors.
