Well, I'm planning on putting together a living Pokedex as the previous anon mentioned, so most of my boxes are already gone. Other than that, I have one box for my hexa-male parents and properly trained Pokemon. Then I have another two boxes filled with stuff I need to work on. Two boxes of random junk to trade away. The last box is my shinies and spare legendaries.

I really, really need Pokebank to come out though.

The habitat ones are used to sort by where I caught them, simply enough, or if I feel that a certain mon belongs in a city or something (Eevee, man made looking ones, etc).

My first 6 or so boxes (this number has gradually grown as I progressed through the game) hold all my mons with less than 2 perfect IVs. These include my in-game party, and any pokemon that I choose to keep for the novelty, e.g., interesting nicknames rare/interesting pokemon. They just have shit IVs.

My next 6 or so boxes are pokemon with 2 or more (mostly more) IVs, organized by species (not rigidly) used for breeding purposes. These are pokemon I get specifically to breed or ones I get through wonder trade.

The last box in my PC is reserved for legendaries and shinies. The second-to-last box has all my competitive-ready pokemon. The preceding 8 or so boxes (this number slowly increases also) store my breeding rejects, organized by species (rigidly).

Lvl. 1 mons, any and all of them that don't have any Perfect IVs. Even my Lvl. 1 Scizor with Scizorite is there, seperated from the rest.
