This kind of improvised fix has a precedent within the games' data, as the berries introduced in Generation VI are stored separately from previous ones, at the end of the index list for items. If Gamefreak chose to patch in those placeholders without adding a model for each new Mega, they could also append new Pokemon to the relevant index tables (using Substitute dolls or something as placeholder models) with about as much difficulty.
...Actually, wait, no, that's stupid. Patching in new Pokemon would only work if they added models and Pokedex entries, too. Same goes for Mega stones, since people are going to want to trade them and I doubt that they can get away with doing what they did with the Griseous Orb in Platinum again.
...Though given what Pokemon Bank's promise of compatibility with all future Pokemon games, we might see Gen VII and later Pokemon getting patched into X and Y to keep them from crashing when you attempt to access Pokemon Bank boxes with new Pokemon and moves in them. Or else Pokemon Bank would be updated to prevent withdrawals by any games save the ones from the current generation.
Maybe there'll be a "resource files" app that'll store models and such? This could be a dilemma
