Eggs have a better chance of yielding clones because their data isn't exactly written/permanent yet. Low level mons have written/permanent data, so the chance of getting a clone is significantly lower. That's just my theory from experience; I've gotten more clones using eggs as fodder.

Also another thing to note while cloning, you have a MAIN 3DS (one holding valuable mon) and a SECONDARY 3DS (one holding fodder mon). Send trade requests from SECONDARY TO MAIN, not the other way around.
