How would you fix the pokemon lore so far as breeding and gender and reproduction?

Perhaps should admit that some Pokemon can't breed and develop a way to manipulate IVs for them?

they'd just have to lift up the curtain a little bit and be a little more explicit about pokemon dying and reproducing.

Pokemon that can't breed got guaranteed 3 IVs this gen, didn't they?

I don't see anything that needs fixing with the current system. It's flexible enough that it lets the target audience get whatever mons they want and has some depth in terms of egg moves or IV grinding.

The best headcanon I've heard for the "I have no idea how it got there" shtick is that the breeder knows for sure that the Pokemon were fucking, but pretends not to know because he doesn't want to tell it to a child - the player.
