Will server usage be higher when Pokebank comes out? No. A lot of XY players didn't play 5th gen specifically, which is the only generation bar 6th that can interact with Pokebank.
It's not that Nintendo doesn't know how to server; the fact that XY has had no issues indicates this. It's another problem. The fact that Nintendo has had some form of online tracking as long as cartridges have had access to the Internet also indicates that they know server usage numbers.
It's a temporary cockup.
