I honestly think Zygarde is one of the best looking legendaries, but I think the same of Xerneas and Yveltal also.

How about Bug/Poison?

Simultaneously a real Bug-type Legendary(fuck Genesect) and the first Poison-type Legendary. And also counters Xerneas and Yveltal as well.

Yveltal isn't weak those STABs. How about a Dragon/Poison X exclusive mega to check Xerneas and a Dragon/Electric Y exclusive mega of the other? Both typings make sense and they match Zygarde's current appearance well.
