Delete them from your friend list and put your copy of X or Y in another 3DS. Start the game, save and go back to the original 3DS. Problem solved.

I've deleted plenty of people from my friends list but now that I think about it, I regularly change between my 3DSs and the friends list refreshes everytime you change due to different FCs so that's probably why.

Because the friends safari reads from the 3DS friend list. Not the In game one.
Didn't you notice how some players had different in game names than what is shown in the friend safari?
