I played Y, so I don't really understand the story in X

I was looking at the dialogue, and apparently instead of wanting to destroy everything, Lysandre wanted to use Xerneas to give everyone eternal life and preserve the world?

That's not nearly as much of a villainous and maniacal thing to do as in Y, where he's trying to kill everyone.
