Shiny mons are just a pallet swap. They have no inherent value. You are trying to attach value to something that has none, and then getting mad when others ruin your falsely perceived notions of value. Real value comes in the enjoyment you have in playing the game on your own and with/against others. A slightly different shade of blue Garchomp is not value.

Some people want shinies simply because they like the colors. They don't want it for the rarity, they just prefer it over the normal colors because it looks cool. These people probably don't mind how they come across the shiny as long as they get one.
Some people prefer to work hard to get the things that they want. Despite the fact that there are no differences between the Pokemon aside from the colors, people will work to get them because of the rarity and the feeling of having it. Some people in this category will care about other people taking the easy way to get these things while others may not care. The people that value them for their rarity tend to get agitated at people who use illegitimate methods to get them.
Some players just want to battle. Cloning doesn't really affect them unless they go out of their way to make it affect them. Anything they battle can be breeded for through time and effort but people like to blame cloning for the fact that they may lose.
How much cheating affects a player's experience depends on the person themselves, and their tolerance to the level of cheating that the other people use.
