Why does Game Freak keep removing useful options like this? I mean, BW and B2W2 didn't allow you to customize the button configuration at all.

The only useful one was L=A because it let you play with one hand.
Which just feels awkward now with a 3/DS.

Exactly, it hasn't. RSE and FRLG have LR, DPPt have START=X in place of LR, while HGSS and XY only have Normal and L=A. (FRLG replaced Normal with Help but it's just Normal+Help in reality)

It replaces the D-pad's left and right when you're on a menu screen or something. I'm not sure now, it's been years since I've played Gen III.

Not the actual button mode but the effect of LR.
I change boxes and menus with L and R all the time in gen 5 and 6.
I haven't played Gen 4 in a while so I don't quite remember if you could do it in those games.
