with wish is better to have protect to not take hits during the turn delay.

i need to know the nature, and what role you want it to have.
But if you want it special attacker, you'll waste so much bulky potential with a full 252 in spatk. divide it between spatk and def or spdef.

Not really. Vaporeon's not much of an attacker, and you're trying to make it do something it really can't. She has virtually no coverage, mediocre offensive stats, and is a bit sluggish.
Play Vap to her strengths, which is being a bulky special wall and Wishpassing its mighty HP to its friends. Here's the set I run:
Calm
252 HP / 252 Sp.Def / 4 Def
@Leftovers
~ Wish
~ Scald
~ Ice Beam
~ Protect

She switches in on special attackers and takes hits like a champ, and passes on Wishes to whichever member of your team is hurting, making her a great mid/later game healer that can still inflict status with Scald. Proper use of Vaporeon can help turn the battle to your favor with well timed and well played Wishes.

Acid armor is ok, but you have to sacrifice ice beam for protect in my opinion

Considering that spdef is already high, and HP too, having more def can let you survive better (earthquake anyone?).
While having no def investment makes your vaporeon frail against attackers.
