Uhh, odd question, but I have here Pokemon ruby, and Pokemon Emerald.

I've had Ruby Since 2003, and Emerald since 2005.

Will the games still work and hold my save file?

Only way to know is to try. My ruby works perfectly still, but chances are yours wont. it's more rare that you get a working one.

It will work, but you'll never catch them all. So you might as well just an hero right now.

Time based events will stop when the battery runs dry. Which stops berrys from growing, which prevents you from getting Milotic. The Shore cave or whatever will never have low/high tide which prevents you from getting snorunt and some items.

Blue Pokeblocks do however, and you can make them with Oran Berries. On top of that, Oran berries can always be thieved from Shuckle in Emerald's Safari Zone. Shuckle always carry Oran Berries in Gen 3.
