It's Deoxys. The theme combines eerie sci-fi wails, a fucking scary intro, and a memorable melody, and it sounds glorious.

Ho-Oh comes second though. It's a really surprising divergence from the normal Pokemon style without being tuneless schlock like the XY gym leader theme.

Other good ones: Platinum Giratina, XY Kalos legendary, RSE Regi trio, RSE weather trio, and HGSS Lugia. It's funny, I generally prefer the 4th gen and 5th gen to the 3rd gen for soundtracks, but I think RSE hit it out of the park for legendaries.
