Only box one. Meaning you gotta move them back into box 1 every time.

When you actually move them, do you really have to select them 1 by 1 and pull them all down?

No, I am not sure if I remember correctly, but by pressing "start" you change the cursor color. It allows you to select groups of pokemon.
