Out-of-story answer: Breeding wasn't introduced until gen 2 so GF didn't have the mechanic in mind when they made Mew. When they added the mechanic they either forgot about the lore or just thought that letting Mew breed would ruin the point of it being legendary so they just let the plot hole remain.

In-story answer: Mew can't give birth naturally but scientists were able to force it to give birth for the sake of creating Mewtwo. Or something like that. Go fanwank something better.

IF YOU OBJECT TO MEW (AND/OR LEGENDARIES) BREEDING...
I am hard-pressed to think of a Pokemon that has been explicitly portrayed as a singular, immortal creature. Like any other living creature, they have to reproduce (or otherwise be created) for their lines to live on.

Mew and most other legendaries do no breed in the daycare. That doesn't mean they are incapable of breeding. Their Egg group is Undiscovered, which can be interpreted as "no eggs of this species have ever been discovered." Perhaps their breeding rituals/conditions do not adapt well to a Daycare environment, or are otherwise too nuanced and/or misunderstood by the common trainer to replicate.

IF YOU OBJECT TO MEW "GIVING BIRTH" AS OPPOSED TO HATCHING AN EGG...
a. For all we know, Pokemon which do not produce eggs may be capable of giving live birth. Or, some or all Pokemon are capable of both giving live birth as well as producing eggs. The process of conception may differ between the two. It's always been said that no one has witnessed Pokemon "breeding" to produce an egg, they just appear. Perhaps sexual reproduction is separate from egg reproduction in a way we don't understand.

b. An NPC in Kalos mentions that "eggs" aren't eggs in a literal sense, but more akin to a cradle. Perhaps Pokemon are born via live birth, but are born within a "cradle" (an amniotic sac) that is eventually cast off. Thus, Mew gives birth to an "egg" that eventually "hatches."

c. Given the unorthodox experimentation and manipulation conducted in the Mewtwo project, it's not hard to imagine that the way in which Mew gives birth is also altered.

d. It's also possible that "gave birth" is just a colloquial way of saying "reproduced." If we squash a spider and say "I killed a bug," that is incorrect in a technical sense, but colloquially we all know what is meant.

Nothing says that legendaries are unable to breed period, just that they can't breed with the mons that we know of. Their egg group is called "Undiscovered", not "Unbreedable."

Mew is said to have given birth. Mewtwo is said to have been genetically engineered from Mew. Taken together, it means that Mew was artificially inseminated and gave birth to Mewtwo. That's how you would genetically engineer a creature in the real world; through artificial birth.

Whether or not the scientist was speaking in metaphor can't really proven or disproven, but I don't see a reason why to assume he was. A couple of Pokedex entries state that scientists believe Mew to be the ancestor of all Pokemon. So scientists do think Mew can give birth, and there's nothing saying that legendaries can't give birth period, so there's no reason to think the scientists were speaking in metaphor.

Mewtwo is most likely a clone. Genetically engineered from Mew, said to share almost the same amount of DNA as Mew, and is even named "MewTWO."

Except that wouldn't fit with Mew giving birth to Mewtwo. You can try and claim it's a metaphor but that's pretty sketchy. Everything else is literal, scientists believe Mew can give birth so using that kind of metaphor would be misleading, and there's the fact that this game is written for six year olds so they're not likely to use metaphors for a rather important mon. Also while Pokemon is futuristic, do keep in mind that Gen 1 mons were (on average) based on more "realistic" concepts, and artificial impregnation is the only way to clone.

Why would there have to be only one? Arceus grants one of the 3 creation pokes to the player in hgss, canon or not. Couldn't there be arceus the creator and dialga, palkia, and giratina to maintain balance between time/space and others with less power and responsibility? I don't think that's too farfetch'd. Also claiming mewtwo isn't a clone because of one vague line in a journal most people don't even remember when he's outright called a clone in every other canon is pointless. As for live birth vs. egg, you don't know. Until gamefreak decides to clarify this meaningless little detail nobody will know.
