Yes, as long as you move them to a box that isn't the original transfer box in bank first. And you have to have the pokedex and something else to use bank in a new game.

I believe Pokebank is tied to your Nintendo Network account, not your save file.

Not that I know of. The biggest flaw of bank is the item thing. To save items, you need to trade with someone.
