Like your Pokemon would react to things in the world based on where you are in terms of story, they'd feel bad in the room with the sick Ampharos, etc. They'd have to scrap all that context sensitive writing and redo it for any future games, in addition to all the new sprites from the new Pokemon.
Pokemon Amie on the other hand is entirely self contained. You bring it up anywhere regardless of what's going on, and your Pokemon don't give a fuck about it. They could straight up port it to the next game alongside any new forms / Pokemon that get added, and expand upon it much easier than they could walking Pokemon.
