I have a rom of Black 2 and White 2 that I play on a flashcart for 3DS. Is there anyway I can use this with the Pokemon Transporter? I never got around to buying a copy after putting the time in on those.

Its not possbile since the application was programmed only to read the actual cartridges. But you could do this:
>Buy the actual cartridge
>Catch a bunch of junk in that cartridge
>Wifi trade your cartridge junk for the rom mons your trying to transfer

Just tried this yesterday with Volt White 2. The only legendaries that would go in the transporter were the ones that were normally in the White 2 game, none of the others worked. My legit Regigigas didn't go through though so i was butthurt

But yeah, it does work on most other mons, you just need to wifi trade to an actual white/black or white/black2 cartidge like the other anon said
