Because they have the best music, and they have the best typing which suits their theme(ice age, stone age, iron age. Also, polar ice caps, rocky crust, and iron core to make a palnet, and Regigigas is the world shaper). And they have some pretty awesome back story.

The only other trio which matches their music is the lake trio

If that is their theme, then what is up with Regigigas? The only lore I know of it suggests it controls continental drift. Then again, the Johto trio would have little to do with what Ho-oh does other than seek a strong trainer. Another thing I don't understand is how Regigigas can have such a significance if they are all somehow artificial, as some suggest.
