You could:

EV train them first then proceed to
level them up without worrying about it.

Or

Level them up and use a reset bag in Super training.

Put them in the daycare, go to the center of Luminose and use the egg hatching trick.

Then again, if you're that worried about EV's, you should be at the point where you can max them out in less than ten minutes.

The first option would take forever since unevolved Pokemon do kinda poorly in Super Training (at least in my limited experience).
