If a legendary Pokemon was to pass away, what would happen to the part of nature (for example, Kyogre on water or Dialga on time) that it controls?

Hell is it even possible for a legendary Pokemon to die anyway?

I assume that the bigger ones (Dialga, Palkia, Giratina and Arceus) are outright immortal and indestructible.

Those are really the only Legendaries with outright CONTROL of their domain; Groudon and Kyogre, while strong, are not outright the creators of water and land, for example.

Yveltal, at least, has died; it sucked the life out of everything around it and brought itself back to life.

Even if they did die they'd probably reform eventually like xerneas and yveltal or arceus would recreate them. The rest either aren't unique or don't have an association with a natural principle.

I don't really believe in there only being one individual for each legendary. Entei's Pokedex entries indicate that every time one roars a volcano erupts, and also that every time a volcano erupts a new Entei is born. Manaphy lays eggs to create Phione. The other legends should have at least a couple of individuals to their species and a breeding ability that keeps it alive - except one-off creations like Mewtwo, Deoxys and (the upgraded form of) Genesect.

Arceus was born from an egg that somehow came into creation before there was even a universe, so Arceus is probably the only one I would say is truly invincible, and if it were to somehow pass away or be killed it might bring an end to all the things that it created in it's life.

Presumably, 'Mons like Genesect, Mewtwo, and Deoxys are as mortal as any other Pokemon. Admittedly, it would take a fuckton of power to kill one, but still.
