Nearly every known creature that falls into a male/female category share many universal traits respective to that gender. Because Pokemon can be classified as male/female as well, it should be reasonable to conclude that their sexual organs fall into the same universal likeness all other organisms share that can be classified as such i.e. males have a penis and females have a vagina. These facts combined with the known fact female pokemon lay eggs, it can be concluded that female Pokemon have vaginas that we can put our penis into.
The fact that it can breed with so many different things should mainly be contributed to the strength/sturdiness of its vagina.
