I'm not defending clipping but it COULD be plausible as not clipping.

Essentially, Mega Chicken stands on one leg, bending the other as in OP Pic Related.
Mega Chicken also has a spike coming out right below the knee cap on the BACK of the leg, so while the leg being risen up is bent, the spike is stabbing into Mega Chicken's own leg.
Mega Chicken also kinda bounces up and down slightly when standing, thus you can see the spike going in and out of it a bit as it moves.

But I udnerstand your rage. I felt the same when I played Zelda Twilight Princess and Link's hat traspassed his shield EVERY SINGLE TIME. And you look at Link's back the WHOLE game. I hated it so much it really affected the whole feeling of realism they tried to put to the art style.

That's because making a game is not a 1 person work anon.
For every pokemon, they start from the Artist, then the Modeler, Rigger, Animator, Light and Shading guy to the final product.
Ask /3/ if you don't know how 3d animation studios work.

Its more of a general optimization issue, it could've programmers fault not using the gpu correctly, modelers using more than the maxium polygon count, lighting/shader artist using more-than capable abilities of the gpu, etc etc.
Bad planning overall of the director is to blame.
