Imo, it probably has something to do with how Dragons are so powerful against every other type of pokemon ---- read: They are the anti-thesis of nature. They are mythical beasts, kind of like dooms day beasts, who destroy things and take life. Fairies are the total opposite and, because they are 'good' by nature, they are sort of like a holy intervention to Dragons. Another way you can think about it is Force versus Sith. When a Jedi reaches peak focus or serenity, they are unaffected by forces of the Sith. Fairies represent that polar opposite dynamic.
