It was supposed to be the beginning of a story arc involving Celebi (who would have been the pokemon trapped in the ball) but that idea was shelved and never revisted.

According to someone from the show, it was because Celebi was to appear in the fourth movie, so they shelved it as you said and hoped that people would just forget about it.
