Considering each game takes place in a different point of time, transferral should be impossible anyway unless we're really going to humour the possibility of time travel, in which you could reason that these extras are merely the same Pokemon, just from different time periods.
One example is the Sacred Swordsmen. It's explicitly stated that the Sacred Swordsmen in B/W and the Sacred Swordsmen in B/W2 are the same people, and they are unique Pokemon. However you can capture them in both games and transfer them to X/Y because game mechanics don't adhere to canon.
Really, unless you can catch multiple members of a legendary species in a single game it's logical to assume they're unique unless canon states otherwise, as is the case with Latias/Latios. And I'm of the mind that the anime shouldn't be considered canon considered how many careless fuck ups it makes.
