Red/Blue/Yellow: Rocket Hideout Theme
http://www.youtube.com/watch?v=5kiKM2f2j_oSuch a cool theme. I've always liked dark and creepy music and this one always gave me much more creeps than something like Lavender Town theme. A perfect theme for the bad guys' hideout.
Ruby/Sapphire/Emerald: Regi Battle Theme
http://www.youtube.com/watch?v=hdTHBaWMnrEThe best legendary battle theme out there. Even though I don't like Hoenn's music otherwise much, this is really great. The theme sounds really threatening and makes the Regis seem much more badass than they actually are. Even today, this theme makes me go all "oh shit" when I'm trying to catch these fuckers.
Black/White: Swords of Justice Battle Theme
http://www.youtube.com/watch?v=FWSFPybAORkI don't really even know why I like this so much. It just sounds so intense and gets you all pumped up. I especially like the part around 1:00 where the tempo first raises and then the whole thing drops down back to the main theme.
Diamond/Pearl/Platinum: Route 209 Theme

X/Y: Professor Sycamore's Theme
http://www.youtube.com/watch?v=1RRGInmOhTQThis one is... a bit weird. It doesn't sound like Pokemon music at all. But it's great! It really stands out from the otherwise not-so-great XY soundtrack. This one also gives me feels, but it's really hard to explain what kind of feels. Maybe a bit melancholic, even though it's not supposed to be a sad theme, I guess?
