One year after XY, the new protagonist meets with a new professor in one of the new towns. This professor is studying anthropology/sociology, and gives you a starter Pokémon such that you might help him in his studies.
You help new prof capture Zygarde, and use it to wipe out the remaining Team Flare members, meeting with AZ along the way.
After excavting and capturing Xerneas/Yveltal (Y2/X2) in a new area of Glittering Cave, you are invited to join new prof at Parfum Palace.
New prof leads you through a secret passage to the weapon ruins, where you discover Lysandre's skeleton. New prof commands Zygarde to restore order to Kalos.
Across Kalos, people and pokemon alike submit to new prof's will. Struggling against Zygarde's power, AZ arrives. So it goes that you both turn on new Prof., you weilding one of Xerneas/Yveltal and AZ with the other.
AZ convinces both Xerneas and Yveltal to help him protect Kalos by using his and new Prof's life force to seal Zygarde away and free the region from its control. The end.
