There's virtually no difference in story and there's only 4 version exclusive pokemon that I can think of off hand. I went with Y mostly because of Skrelp. I even ended up finding a shiny one

It seems like there's less differences than ever before. Only a handful of exclusive new pokemon, and not much else. Choose which version depending on megastones, you can always trade for a fucking skrelp or a spritzee
