If the hero gets Reshiram, it represents the truth that many Pokemon want to be with their trainers, and vice versa.
If the hero gets Zekrom, it represents the ideal of maintaining a world where Pokemon and humans coexist.
If N gets Reshiram, it represents the truth that Pokemon and humans can have ambiguous or negative relationships, and that things aren't always peaceful.
If N gets Zekrom, it represents his ideal of separating Pokemon from humans--and later his wish of creating a future where Pokemon don't have to abused and there is perfect harmony between Pokemon and humans.
