What would be the point?
It's not like pokemon will ever have a story that you would want to experience again and because the brunt of the game is just battling you can just change your team every so often.
Multiple saves would just be a pointless feature in this game.

Save in first slot, then second.
Trade a Pokemon from the save in your first slot.
Reload the second slot, continue playing normally.

Nah, that's not the worse of it. You can just go

> Out out and load older file
> Save another file

That main thing it would be nice for is so you could loan your game to someone (friend, sibling, whatever) and have them start their own without running the risk of losing your own file.
Unfortunately, multiple files would make it somewhat easy to abuse trading. Even if you couldn't trade between files, you could still get several copies of legendaries per game, and just do some trading around with others until you have everything you want. That sounds great. Why don't we have this?

No they would probably work like how they do in Kirby where you pick a save file at the beginning and then every time you save it's to that file.

But yeah I think there's just too much content for multiple save files to be feasible. That's the same reason for Animal Crossing.

What if the games were more non-linear and you can tackle the Gyms in any order you wish, and plot only progresses by how many badges you have?

That might be an incentive for multiple save files. In one file you can take one path, in another file you can take another. Wild Pokemon levels are also influenced by how many badges you have, and there will be locations where you need a certain amount of badges to pass, and so on.

And finally, to avoid multiple save file abuse, you'll only be able to trade between files after you defeat the Champion. How would that sound?

And besides,if you have THAT COUSIN,you could tell him to not delete your save data,otherwise he gets punched

and if you allow sharing a PC between files that's idiotic. Choosing between starters and the like becomes (even more) meaningless.
