The point they were trying to make about Aqua and Magma was that both teams were only looking at it from one perspective. Yeah fine, maybe the planet needs more landmass, but why is that allowed for humans and not for Pokemon? There are a LOT more water-dwelling Pokemon species than there are humans. And if they were allowed to increase their landmass once, how long will it be until they reach population boundary again, and need to do it again? Both land and water are absolutely critical to the ecosystem; they need to be in harmony lest whole swaths of life die out. If either team was able to see the other team's perspective, they would learn to understand that, and that's what Ruby and Sapphire were trying to tell you.

Groudon and Kyogre themselves weren't saintly creatures getting their powers abused by the big bad humans; it's established that each one actively tries to destroy the other just by being AWAKE. In this sense they're metaphors for Magma and Aqua's ignorance and greed. Being ruthless monsters, they literally CANNOT communicate nor do they want to. All they know is to destroy because it's what they want, and only the intervention of an enlightened third party who is able to view both perspectives from a higher vantage point (i.e. the sky) can stop them.
