Whirlwind doesn't blow you away anymore, so you could have just continued throwing balls.

Ultra Ball has 78.5% chance to catch it at full health.

You can't get blown away if you have a higher level, apparently (since BW). As Pidgeys with Whirlwind only appear in friend safari, you only have to be Lv. 30+
