Firstly, if you get a pokemon to 2 hearts or more in Pokemonamie (probably 15 or 20 minutes work) it will have boosted EXP gain and a small chance to dodge attacks and cure itself of status conditions. Secondly, any pokemon that participates in battle gets full EXP. Finally, the EXP Share gives EVERY pokemon that did not participate in battle a portion of exp (I believe 70%). Actually, theres a fourth thing with the new O-Powers, but you have to actively turn it on so I'm not really mentioning it. Like most people, I think the EXP share on all the time makes a core team of 5 to 8 guys overleveled but a really diverse team of 13 or more easier to train. Assign it to one of your hot-buttons and turn it on or off as you please.
The other three really big differences you'll see are:
1) abilities which have effects mostly in battle but a few do stuff while you walk
2) physical/special split which means moves themselves define what stat they use for offense/defense instead of just typing
3) mega evolutions which are a 100pt base stat increase for the pokemon that have them. The game practically falls over itself giving you two or three mega evolution options, maybe two or three more you can get through during the maingame and then a lot of hunting for the rest after the E4.
Ignore anything breeding related until you decide to do online play and then do a fuck ton of reading.
