Event legendaries are generally banned in tournaments so that's whatever, but fuck them for having limited availability items that significantly boost the abilities of legal Pokemon.

Attaboy, you get it now. You have to "work" for a mon.

The ability capsule only exists if you wanted say a shiny Flash Fire Rapidash and landed a Run Away one instead.

Plus, it restricts you from getting Adaptability Dragalge or Rock Head Tyrantrum without buying Pokemon Z first for just 200 Sheckels.

Okay, son. Put your glasses on and read this carefully.

Lets compare the two for just a second.

On one hand you have an event legendary pokemon. It is a standalone pokemon that you are not allowed to use.

On the other hand you have an event mega evolution item. The mega stone is also illegal but the pokemon it goes on is not affected by the ban. Mega stone being banned basically only bans the mega pokemon and has no effect on the playability of the regular pokemon.

In conclusion, an event legendary pokemon and an event mega stone have exactly the same effect on the metagame - ONE pokemon that you cannot use. I'm not justifying either of them, I'm saying it makes no sense to be okay with one but not the other for the reasons stated.

Hidden abilities in general are annoying. It's hard to get hidden ability pokemon, for a start. On top of that it's either nearly useless (Telepathy Medicham vs Huge Power) or the pokemon absolutely depends on it to be good (Shadow Tag Gothitelle)

Instead of all that I'd make it so pokemon always have their hidden ability, with their normal one on top. That would balance the playing field a bit, but it might also make one or two overpowered as hell

They changed this in XY, just as long as the Pokemon is from XY. It manages to keep track of all of the moves that the Pokemon knew at any point, and you can get it back with a move relearner.

Yes. A lot of Fossil Pokemon, if not all of them, can't be in other balls legally other than a Poke Ball. Same goes for the Hoenn (save for Torchic), Sinnoh and Unova starters. Not sure on the Johto ones because I know that Bayleef, Quilava and Croconaw can be caught in one of the console games.

Considering Ninjask still learns Swords Dance at level 25 I'm pretty sure you can still get it on Shedinja. That's if I'm remembering the evolution mechanics correctly. Anything Ninjask learns when you evolve it, Sheddy will also learn it.

My only problem is not being able to have both Swords Dance AND Fury Cutter on a 6th gen Sheddy.

Those are egg moves they added the ability to relearn in X and Y. There are still moves you cannot relearn like Arcanine and Flare Blitz, since only Growlithe learns the move if you delete it from Arcanine you can never get it again.
