For gen 3->4 transfer, use desmume with any gen 4 rom and transfer the mons from your Emerald rom. (Make a copy of your Emerald rom save file if you want to keep them in the game but still transfer them. The gen 4 save file will need to have beaten the elite 4 to use PalPark, so you may need to use an AR code to save time.) Now gen 4->5 will vary depending on how you transfer them.
For Pokecheck, it's straightforward. They have a guide that will explain what to do. (Desmume has something you can use to enable wifi, as the gen4 rom will need wifi access, obviously.)
For DS->DS, it's a bit more complicated. (As I mentioned, you'll also need a flash cart.) I haven't done this, but you may be able to use Pokegen or Pokesav to extract the .pkmn file and save it in a gen5 rom using Pokegen. Put the gen5 rom + save file on a flashcart and trade the mons to the gen5 cart. The other method (which I know will work) is to put the gen4 rom + save on the flash cart and trade it to the gen4 cart. Gen5 games will use PokeTransfer to transfer the mons from gen4.
With your mons in a gen5 cart, simply use PokeTransporter and you're good to go.
