I'd also want to base the setting off of the one in Gates, as it seems to be the most interesting with its many cities connected by active trade routes each supporting small frontier post towns each home to teams of adventurers, acting as law enforcement for the region. GTI implies enough about its society to have an interesting premise, but leaves enough out to still leave room for you to fill in the gaps.
As for the actual system, I've asked this same question to /tg/ and their advice was to either modify the pokemon tabletop system to have no trainers, or to modify GURPS to accept pokemon moves and the like.
