If the islands are sunk, you can go and dive there for pokemon that only appear there. If they aren't, the islands are there are there's grass where other pokemon appear.
Same for Groudon but in reverse, some islands may emerge. They can be the same islands.
The events happen every time a new area is released by GF. If you get your game years after release, it counts as if all the events happened before you caught/defeated the legendary. So early getters get to chose their content, people that get it afterwards will have normal version exclusives.
Catching the legendary is completely optional and a post game event.
