Presently, you can transfer from Gen 3 all the way to Gen 6 provided you have the right equipment. If they stopped people from transferring the last gen into the next gen (say 6 into 7) there would be a shitstorm.
Some data does seem to get left behind (i.e: My Gen 3 Salamence is said to have arrived after traveling a long way through time rather than stating what part of the Hoenn region it was caught in) but that's about it.
Sure, it's a pain in the ass to transfer up, but it's worth it to some people. And most of those people already have their games set up in such a way that making the transfer happen quickly is possible (i.e: elite 4 defeated, restricted zones open, etc.) Even if you started a brand new Gen 3 game, so long as you had saves from Gen 4 and up set for trading and the wifi to do it, you'd be fine.
