The only other Pokemon webcomic that I know of is Pokemon X. It's a sprite comic adaptation of the Gen 3 games. It's alright with a few good gags but is very slow on updates and the creator is a tool.

Black Adventures. It's a (finished) retelling of the BW1 games with animu references and some homo-eroticism thrown in. It also started out as a CYOA here on /vp/, so don't be alarmed if the first few chapters seem a bit too random, the plot'll streamline soon enough.
